Javascript Cause PageRanking?

I have removed a photo board, a javascript from my entry page, as I realized it has something to do with search engine crawling and especially PageRanking of Google. On several other lower level pages, they were ranked higher than the default page, at least PR 2 not 0, since there is no unfamiliar code for the search engines. Probably this is the only reason I can ensure that my weblog can be indexed, listed and ranked properly. However, I have yet another piece of javascript, which is deployed to monitor site traffic. I do not think I have to remove this one. I find it very useful to see where people can access to the weblog and a lot more.
